No harm in changing color. However, a stock Honda color (red, white blue, black) will generally get you more at resale than a custom color, because it opens you up to the collector audience as well.

If my aluminum is not clear coated, I just buff with Mother's billet polish applied to a polishing rag or 0000 steel wool.
